Honeymoon Trip to California
My fiancé and I will be celebrating our honeymoon in California next October. We are looking to go from San Diego to San Francisco or vice versa. We will be flying in Sunday 10/8/17 and departing 10/15/17. Neither of us have been to the west coast so we aren't sure how to plan it. If anyone could provide us a detailed itinerary it will be much appreciated. We aren't sure how many night to stay in San Fran or San Diego. The plan is taking highway 1 in a rental car between the two cities.

One week is a VERY short time for SF to SD if you want to see anything in either city. Say even just 2 full days (which means 3 nights really) in each city you only have one or two days/nights to drive the entire coast.
Sooooooo if you mainly want to see SF and SD -- do just those and fly in between the two cities.
Have you already booked your flights? If not I would change plans and fly in/out of SF or in/out of SD. Then either do a short loop SFO > SF > Carmel > Big Sur > SFO
OR do San Diego and Orange County w/ maybe a bit of sight seeing in LA.

That would be better but still a little rushed.
The problem is you will want probably 3 nights in SF and at least 2 nights in San Diego (three nights there would be better)
You could do 2 nts SD, 1 nt Santa Barbara, 1 nt Cambria/San Simeon area, 2 nts Carmel/Monterey area, 2 or 3 nts in SF, fly out of SFO

To speed things up we are considering taking a train from LA to San Fran or San Diego depending on where we fly into. I hear there are a lot of things to do in San Fran but only hear people talk about the zoo in San Diego.
So which would be better flying into San Fran, getting a rental car to take to LA with stops in between then train to San Diego? Or vice versa? Basically which portion of the PCH would be better to skip?
Can someone suggest a new itinerary based on this info from 10/8/2017 to 10/15/2017?

If you are planning on visiting the HUGE city of Los Angeles then you probably have to drop San Diego. You just don't have time.
You could do 3 nights Los Angeles and 3 nights San Francisco with 3 quick look-see stops on the coastal drive north. Maybe Santa Barbara, Cambria and Monterey/Carmel.
Yes it would help if you could stretch the trip to 9 nights or more, but it is what it is. October is a GREAT time to do the coastal drive so I would not use the train.
As for helping with your itinerary we would need to know more about your interests. Sports? Art? Clubs/Nightlife? Foodie? Hiking/Nature/Science? Beach?
If you use the "Search Forums" box on the upper right you can bring up a plethora of previous threads on the subject, just plug in CALIFORNIA COAST or SAN FRANCISCO or whatever.

Definitely interested in food and nature. Don't care about any sporting events. What would I miss out on by dropping San Diego? So plan is to fly into and San Fran and take the coast to LA? Can someone recommend an itinerary based on that?

If you can add a couple of nights, fly into San Francisco (please use SF if you must abbreviate, not "San Fran") for 3 nights, pick up rental car, spend 1 night Monterey or Carmel and 1 night in Cambria (or possibly Pismo Beach) and 3 nights LA. No San Diego.
The train does not travel scenic Highway 1 so if you take the train you would miss Big Sur and most of the best part of the coast.
