I presume you are arriving at SeaTac, not some little airstrip in Tacoma! At any rate, the best way to get to Bremerton from there is NOT by ferry; although that might be interesting. It's faster just to drive south on 5 to Highway 16, and take that over the Tacoma Narrows Bridge and on to Bremerton. Should take you not much more than an hour.
If you want to take a ferry to Bremerton just for the experience, then you have to take 5 north to Seattle, follow the signs that will lead you to the downtown ferry dock, and get in line for the Bremerton ferry...this routing might take as much as two or three hours, including the drive to Seattle, the ferry wait time, and the hour-long ferry crossing.
Of course, if you don't have a car, none of this applies...you will have to take a cab or bus to the Seattle ferry terminal (called Colman Dock) and walk on to the ferry.
If you are not renting a car, then take a look at the Kitsap Airporter. They go from the airport to Bremerton, as well as other places on the peninsula.
Right - don't know how I forgot the Kitsap Airporter, since I use them frequently myself. http://www.kitsapairporter.com/
If you really want to do the ferry from downtown, easiest way would be to take a taxi from SeaTac directly to the ferry terminal. It's maybe 1/2 hour and should cost around $45.
If you don't have luggage you could also do it by Metro bus or the new lightrail system if you don't mind a bit of walking on the downtown Seattle end.
