No boats, no seaplanes. Commercial airline, bus, car or train are your options. There's a freeway for your motoring convenience.
Gardyloo: Does the ferry no longer run between Victoria and Seattle?
There are boats ( ferries) between Victoria and Seattle but not to Vancouver
Did you mean the city of Vancouver or Vancouver Island ?
You can get from Vancouver to Victoria by boat, and then from Victoria to Seattle by boat, but there is no direct ferry service.
There is a train (Amtrak), which would probably be a pretty good alternative.
If you drive, there are several scenic routes I could give you, but I don't know about one way rentals between countries.
Kenmore Air flys float planes from Settle to Victoria round trip and also the Gulf Islands. You could take a float plane from Vancouver to Victoria on Harbour Air and then catch Kenmore Air to Seattle after a few days visiting Victoria.

Does it have to be a seaplane? I flew pax from Seattle to Vancouver a gazillion times and landed at Vancouver International...there are charter services on the south side of the field, opposite the main terminal, that will be more than happy to fly you to Seattle. IMHO it is the best way to get the full visual impact of the San Juans.
dwooden, The car ferry, the Princess Margaritte, no longer runs between Seattle and Victoria. The only ferry between Seattle and Victoria is the Victoria Clipper, which only serves walk-on passengers. It is very fast, but is private and much more expensive than the state ferries.
