Ferries and stuff

We will be in Alaska in the beginning of September, and have looked at the following itinerery. Have we over/under done anything, and will we see enough of the magnificent scenery?
Sept 1 depart Whittier
Sept 3 arrive Juneau 1730
Sept 5 depart Juneau 0700 arrive Sitka 1130
Sept 8 depart Sitka 1830 arrive Petersburg next day 0600
Sept 11 depart Petersburg 1130 arrive Ketchikan 1730
Sept 13 depart Ketchikan 0915 arrive Prince Rupert 1645

Also can anyone tell me if it is possible to get a ferry from Seward to Juneau in time to make the above connections. I have tried the website and not succeeded. The only departure that I can find is from Whittier, and I wanted to travel by rail from Anchorage to Seward. And finally can anyone recommend any B&B accommodations in those towns.
