Brooklyn to Penn Station

Brooklyn to Penn Station
Can you tell me the best way to get from Brooklyn (Sunset Park; 80 29th Street near Gowanus Bay) to Penn Station, by bus or train? I'll be going on Sunday, at about noon. And about how long will it take?

You can use opstop.com to plot the route.
Take the R train from 25th Street/4th Avenue station. You can ride this all the way into Manhattan to 34th Street/Herald Square and then walk a few blocks to Penn Station.
You might also take the R train, but change at Borough Hall to the 3 train which goes directly to Penn Station.
You could also take the D train from 36th Street/4th Avenue to 34th Street/Herald Square.
It depends on how much walking versus how much riding you want to do and if you prefer to ride all the way or change trains enroute.

Maps.google.com will also plot transit routes, but are not always up to date on construction detours.

Walk to 36th St. and Fourth Ave. and take the D to 34th St. in Manhattan. Stay at the back of the train and you can exit at 32nd St. and walk up 32nd St. t
You can also get the N or R at the same station and on the same platform, but the D is an express and will be the fastest.
The ride should take about 35 minutes to 34th St., give or take. The R and N will take about 15 minutes more.

Thanks...I just remembered...I actually want to go from Brooklyn and end up at Saks Fifth Avenue (611 Fifth Avenue) instead of Penn Station. That said, would I take a different train or route? Or do I still have to go through Penn Station?

I live just a few blocks closer to Manhattan than where you're starting from; I make this commute almost every day.
Your starting point at 29th Street is between the 25th Street local stop (always the R train and also the N and D late nights and sometimes on weekends) and the 36th Street express stop (D, N and R trains). If you use the 25th Street stop to go into the city, take whichever local train shows up first then switch to any number of trains at Atlantic-Pacific (4th stop): D and N express on that platform, and also the 4, 5, 2, 3, B and Q trains upstairs. (Switch *here* for the 3 train, NOT at Borough Hall.)
On the weekend, the MTA's "Weekender" tends to be much more straightforward than hopstop.com. This weekend, there is some work being done in Brooklyn starting at 36th Street and going south, which shouldn't affect your trip but you should be aware of it.
Regarding your first question, FYI the D, N and R (as well as the B, F and Q) all come into the same station at 34th Street/Herald Square, one avenue block east of Madison Square Garden/Penn Station. If you want to go right into Penn Station from the subway, take the R train in Brooklyn to Jay Street (6 stops after 25th Street) and transfer at the front of the train for the A or C train to Penn Station/34th Street - this is a much better connection than switching to the 2 or 3 trains as suggested up-thread.
For Saks Fifth Avenue, as ellenem said, take the D to Rockefeller Center.
Hopstop and Google Maps will be best for giving you an estimated time, but you're not going to get from Brooklyn to midtown in 35 minutes, especially on a Sunday. Give yourself an hour and it will probably be a little less than that...
