Since they are right along side of each other for much of the way, there is not too much difference. Route 91 will be MUCH quicker, and you'll see some great scenery - 91 is at a higher vantage point. Route 5 meanders past residential areas, farms, businesses, etc - it's sometimes pretty, but not the most scenic drive in Vermont. I would choose 91. Route 12 is very scenic.

A reasonable compromise would be to stay on 91 most of the way, but get off a couple places on route 5, look around, and then get back on 91. Around Windsor for example (historic museum, microbrewery to tour) and on the NH side (Cornish), the St Gaudens park/house
