Best way via train to get from North Jersey into Midtown Manhattan
What station in North Jersey would I use to get a train into Midtown? I know I can get a train from Hoboken to 33rd St., but I'd like to get off a bit farther north, preferably around 49th st.

NJ Transit comes into Penn Station at 34th St, Or Path can be taken into further downtown. A bus from northern NJ can come into the bus terminal in northern Manhattan. Ferries come into piers on the west side (see NY waterways web site of your choices.)
But basically within Manhattan you have to switch to subway or local buses.

Yes, Hamilton is fine.
Here's the schedule for the Northeast Corridor Line of New Jersey Transit: All trains end at Penn Station. Returning you have to make sure you get on the right train as not all of them make all stops.

You won't really care about the answer, but common courtesy demands that I reply re Hamilton.
I know Hamilton isn't considered N. Jersey. In a convoluted way, I was asking if any stations farther north (such as Hoboken) might offer better options.

Well, a Path Train from Hoboken takes less than 10 minutes to drop you off at 33rd and 6th. That's a lot better than an hour plus for a train to take you from Hamilton to Penn Station.
I guess, without knowing where you're really starting (Hoboken and Hamilton are a long way apart!), we really can't tell you what's best. There are so many options.
Meanwhile, depending on where you are starting from, there is also a bus option. I travel frequently from Lambertville to NYC. Sometimes I drive to Hamilton and take the train, but I can also get a TransBridge bus in Lambertville which is more comfortable than the train and in the same amount of total time delivers me to Port Authority at 42nd. Free wifi on board helps pass the time easier than on the train.
