We are 2 fit adults visiting the above on a cruise Feb 2013 but their excursions don't appeal. Any suggestions on worthwhile things to do and see independantly?

For Puerto Montt I would say to get out of town. Take a bus to Puerto Varas and Frutillar. The bus station is a short walk towards town from the port, or there are fixed price shared taxis.
The main reason for visiting Puerto Madryn is to see the southern right whales close up either from the pier in town ( they turn up every ay around lunchtime) or by boat around Peninsular Valdez which is a long day trip from the town. Do check on the dates that the whales visit the area as I am not sure they will be there in Feb
In Punta Arenas, the cemetery is quite interesting. Not quite as good as Recoleta Cemetery in Buenos Aires, but still interesting nevertheless.

What a great trip.
I'd echo thursdaysd's recommendation and encourage you to go exploring out of Puerto Montt. It's been a number of years since I was there, but we rented a car and drove up to Puerto Varas, which is beautiful and to Frutillar, which feels like you are in the Alps - really. Europe transplanted in some ways - and this is echoed in a small fascinating Museum of the History of the Germans in Chile located in town.
We also went south to the fascinating island of Chiloe, which evolved independently of the mainland and has a culture and feel that is distinct. Agrarian in nature and with a distinct architecture of wooden churches (some of which are UNESCO World Heritage Sites) and of wooden "Chilote" shingles used on the homes. Don't miss eating curanto, a meat, potato and seafood stew for which the island is known.
The region is a treat. Enjoy.
Angelmo, PM's fish market district is worth a look and perhaps a seafood lunch at any one of the small cafe's abutting the market. In Puerto Varas, take a look at the Petrohue Falls..dramatic, colorful and beautiful. In Frutillar, I recommend an overnight if you have time at B and B Kleine Salzburg in front of the much-photographed pier, with Osorno volcano on the Lake Llanquihue horizon.. Picturesque little town.
