Don't know these companies, but regarding your delayed flights question, I'd ask the companies what their policy is and get it in writing. Most likely their policy is for you to purchase travel insurance to cover delayed flights. In that case, find out in writing what the travel insurance covers.
If you have time, arrive one day early. I have arrived a day in advance for my Galapagos trips. Not only is it helpful for delays, but also for lost luggage. The extra day allowed my bag to catch up with me before departing for the Galapagos, where you can't run out and buy the missing stuff.

I'm not sure about any of those companies but my wife and I traveled to Peru with Adventure Life after a friend gave her a good review of them. I saw on their website that they also go to the Galapagos.
We had flight delays on the way down and ended up missing the first day of our trip. We called their emergency phone since it was after hours. They were able to rebook our internal flights without penalty and get us on our way. They also rearranged the second half of our tour to include the parts we had missed in the first day and half. We ended up getting the full amount we paid for.
Later in the trip, my wife also go altitude sickness. The guides and staff were able to help her get medical attention and checked in on her frequently. This company seemed to have it together and tried to make sure we had the best trip possible. We ended up having a great time and lots of cool memories because of their efforts.
