Metropolitan Touring is probably Ecuador's best known and best tour operator. They offer several city tours of Guayaquil.

I agree with livelight above. Guayaquil will never get the visitor numbers that other places in Ecuador get, but I really do like the place, and there's enough to fill up half or a full day. From an urban-renewal standpoint, they've taken what was once a grimy, somewhat-dangerous port city and really turned it around in recent years. It's become almost hip and trendy.
Beware though: It is very hot there.
