The historic center is wonderful, with colonial-era churches and old mansions, colorful flowers and orange trees. It's also a major center for decorative arts and crafts!
The "Tapatio Tour", a red tour bus with an open upper deck, can take you from Tlaquepaque to Guadalajara's Rotonda de los Jalisciences Ilustres. There you can get off the bus, tour downtown Guadalajara at your leisure (Hospicio Cabañas is a must) or catch a bus for either of two other Tapatio Tours (Zapopan and Guadalajara). Each one returns to the Rotonda de los Jalisciences Ilustres, where you can catch a bus back to Tlaquepaque.
The best recommendation I would give you is to take the "Jose Cuervo Express" (not the "Tequila Express") train tour that brings you to the small and lovely town of Tequila. You will be amazed by the quality of the service and learn everything about the most famous Mexican distilled drink.

Go into Guadalajara's Central on Sunday. Lots of activities going on at the huge central plaza.
Also shopping, museums, carnage rides etc. Tlaquepaque is very small & a day or 2 will allow you to see it all.
