I would think you're best bet would be a private shuttle like CancunValet or Best Day. Or stay overnight near the airport and head down early in the morning. That's a long drive late at night. The bus does not start running until the morning.
I don´t think you will find any buses at late night going to Tulum but you can arrange you cheaper and more comfy transportation then the regular taxi, check www.tucankin.com they wait for you at the terminal and take you directtly to your car, the service is about 40 USD cheaper then the airport taxi.
Sure is there is not shuttle bus service on that time but you can get low prices as shutle bus with cancunvans.com save and get more for your money. I can recommen this guys..! they are really good.
Late at night? I wouldn't do it by taxi late at night. We have generally felt very safe in this area, but it's just not a good idea if you're not familiar with the area. Try a private car as recommended, or get a hotel for the night. There are some inexpensive choices of hotels around the airport, and even a Ritz Carlton and an Intercontinental.
