We just came back from my first trip to Belize. We were not comfortable taking the small plane, so we opted for Tropic Ferry. I would like to report that it was EXCELLENT.
They were waiting for us at the airport, and took us in their van to their boat that was 5 min away. Their boat took us directly to our hotel. The service was exceptional in both directions. The cost was $125/RT PP. It was worth every penny.

That seems very expensive compared to the ferries from the water terminal in Belize City, which cost $27.50 round trip. Even adding a $25 cab ride to the terminal.
Much more convenient, of course.
Is this sort of a private ferry service?
Yes, it is a private water taxi. A good option for those who can afford it, but, don't wish to fly.
Thanks for the info. How long does the ferry trip take? We loved flying, but I can see this as an option for those who don't.
I suppose it depends on the size of the motor(s) on the boat.
When I go to Lamanai with Tanisha, we head inland very close to the airport. With several very large engines, it takes about an hour to get from there to Ambergris.
The ferry takes about 1 hr, 15 minutes from Belize City (longer in rough waters, or if there's a longer Caye Calker stop, etc).. http://ambergriscaye.com/download/ferryschedule.html
BTW, it's about $135 R/T for the (20 minute) International terminal flight to Ambergris on Maya Island Air. If you fly from the Municipal airport, the R/T flight is $80.

The ferry from Belize to San Pedro sounds like a good idea but for $125 US I would much rather take the 15 minute flight on Tropic Air which would only cost me about $10 US more and will save me an hour and a half.
I think the OP is afraid of flying in a small plane.
As a warning to others, when waters are rough, a near 2 hr boat ride through large swells can make you quite sick if you're *at all* prone to motion sickness.
When waters are calm, i can see how this might be delightful if you don't like flying and if you don't have budget concerns.
I loved the ferry ride from the town terminal to the caye, and I loved the plane ride back from San Pedro.
A good combination of experiences (and savings)!
I took the Tropic Ferry both ways to San Pedro. I was extremely happy with the experience. The service was perfect and worth the cost. I do get seasick, but I had no problems because the movement was vertical not horizontal. I highly recommend this option to anyone considering it.
