We will be going from MA to spend the night in San Jose and fly home the next day. I haven't been able to find the bus price but found a auto transmission rental for $80, including insurance. I'm thinking I should wait until I am there to decide.

I would go with Interbus.
Just rode the public bus today. Price is now 3,700 colones - which is less than $7 But then you'd probably still have to take cab to your hotel.
The bus schedule Qwo Vadis gives is good for finding connections. However, sometimes for simple routings it can give you strange connections when there are more direct options.
Riding the public bus is definitely a part of experiencing tico life. That said, I'd never do it if I had much luggage. If you are traveling very light, it is a decent option. We hold our stuff on our lap (when using backpacks), unless it is a direct service bus with no stops in between destinations; then it is okay to put your stuff below--provided you can hop out quickly to keep an eye out. I do believe the precautions are necessary the majority of the time. Interbus an easier option, as far as not having to worry about theft.
We will be light on luggage. $7 sounds better than interbus at $40. With the two of us, renting a car for the day is $80. Is there any reason to drive vs bus - anywhere worth stopping?
I intend to be in San Jose before dark. Is it worth trying to see anything there? Central Market?
