We have a 1:00 PM International flight. Is it reasonable to expect to be able to leave Bosque del Cabo in the morning of that same day and have time to fly to SJ and catch that flight, or should we leave Bosque the day before and stay around SJ? Seems a waste to loose even 1/2 a day at Bosque....

plenty of time
Hmm, I wouldn't say "plenty of time", but I think it is doable (barring inclement weather). Try to fly Sansa and not NatureAir, as Sansa flies in and out of the international airport (different terminal). NatureAir flies from another airport so you are risking being stuck in traffic between the two.
Having said all that, I never felt like we were wasting time spending our last night somewhere near the airport. We stay at a nice hotel (Xandari or Vista del Valle) and make our last evening relaxing and enjoyable with a soak in a hot tub, nice dinner etc. To me it's worth it not worrying about missing the flight.
I agree with Iza. Put Vista del Valle on either end of your trip. It made for a REAL relaxing vacation not having to rush every day!
