Wurzburg to FRA (Frankfurt Main Airport)
I'll be leaving from FRA on a Wednesday at 9:40AM. Currently I have my last night of the trip reserved in Wurzburg and was planning to drive to FRA in the morning, drop off the rental car, and catch my flight home to the US.
Does this sound doable? How long would it take in traffic and what time would I realistically have to leave Wurzburg by?

Too many variables for an early flight like that. I would want to be at FRA by around 7:30, so after seeing W'burg on Tuesday, I would then drive to FRA or Frankfurt Tuesday night and drop the car. Stay in an airport hotel with a shuttle, or near Frankfurt Hbf station (FRA is 20 min. and 4.25€ by S-Bahn train from there.) Most hotels near the station offer breakfast at around 6:00 or 6:30.

If you leave Würzburg at 5AM and encounter no Stau or other mishaps, then this could work. But it will be rush hour on the roads and at the airport - I'd want to be checking in (not just arriving) by 7AM. So take Russ's advice and eliminate the risk factors - sleep next to the airport.

Ditto Russ and michelhuebeli. The A3 from Wüzburg east goes through the Spessart to Aschaffenburg and continues to Frankfurt airport. The hills will slow you down and the morning rush is totally unpredictable. I would definitely stay closer to the airport for a flight at that time.

I would stay in Frankfurt. The trains into the city run every 15 min. starting at 04:15, and only take 11 min. The hotels near the train station are going to be a lot cheaper than those at the airport. You can choose one of the "airport" hotels, but may end up waiting around for the shuttle or even paying 5 euro for it, depending on the hotel.
Suggested hotels: Hamburger Hof, Ibis on the Friedensbruche, Victoria Hotel, the Pure, Concorde, Villa Florentina, or Excelsior.
Can you drop off your car in the city the evening before? Perhaps at the train station.

You must like to live on the edge.
It's hard to predict traffic, there could be road construction, accidents etc.
Drop off your car the day before and enjoy the area around Frankfurt by public transpo.

Solid advice. There are numerous inexpensive lodging options around FRA.
What about taking a train from Wurzburg in the early morning directly to Frankfurt Main?
What about it? Compared to just driving to FRA the night before, it's a horrible idea that involves catching a 5:55AM (or earlier) train and changing the rental car location. Plus it involves paying for a train ticket. OP is better off driving to FRA Tuesday night and staying there. That way OP doesn't need to get up until 6AM or so.
Is the train station close to flight check in?
You've never done it, I see. It's about a 10-15 walk, depending on the airline and how fast you walk.

I had made a reservation there and there is a small penalty to cancel it. I did just cancel it and reserved a room at the Hilton Garden Inn attached to the airport. I had enough Hilton Points to get it for free. Probably it will work out better. Thanks for the advice!

Wurzburg is a lovely place but there would have to be something more compelling than loveliness to get my inner OCD travel mania to risk missing a flight
Frankfurt is, hmmm well it can be an interesting place
I can also see the small penalty aspect too.
Enjoy your trip Unilad.

I've stayed there. It's nice. My only complaint is the lack of fresh air.
There's a restaurant just outside the hotel that serves one of the best Wiener Schnitzel I have ever had. For breakfast I'd skip the Hilton (too expensive) and grab something in the airport.

We have flown out of Frankfurt twice taking the train from Würzburg in the morning as we are very partial to the to town. Of all the hardships in life, an early morning departure from Würzburg rated pretty low. My second choice would be either to stay in Frankfurt or Aschaffenburg checking in the car the night before.
I was assigned to Würzburg for a couple years. That autobahn from Würzburg to Frankfurt was never my favorite stretch of road.
