We are looking to go next June or September for 2 weeks and want to rent one week at one and one week at another cottage with a baby who will be 14 months at the time. Don't have any restrictions on where in Wales we want to be but would love some recommendations of places you have rented and which month is preferrable. Thank you!

Both June and Sept are wonderful - you can usually get better airfares in June.
As for where to rent - I have several contacts for cottage rental agencies I can e-mail to you when I get back home.
As for areas -- with 2 full weeks (oh how I wish more folks would travel that way instead of running from place to place w/o taking a breath) - anyway, I would spend one week in SW Wales along the coast - somewhere around St Davids. That would be a good base to see south Wales and the sea coast is wonderful.
The 2nd week in North Wales Either in/near Snowden if you want mountains or on the North Coast for more water and lots of castles. Both would be a good base for seeing Anglesey, Carnarvon, and even Chester.
