We arriving in Rome on a Sunday, we were told we could have a Vatican tour but the museum would be closed....any ideas of what we would see if the museums are closed? We are leaving early Monday morning so there will be no time on Monday but we really had hoped to see the Vatican.

The Vatican Museums are closed on Sundays with the exception of the last Sunday in a month, when they are free. That also means they are usually even more crowded than normal, since they are free.
As to things to see, you can spend a couple of hours in St. Peters and climb the dome.
You don't mention what time you get to Rome or where you are coming from. If from overseas or domestic, that can change things for other stuff you can do as it could relate to the time you have available. Are you going on a cruise or returning from one? That helps us with info.
