I'm traveling by train with a girlfriend from Paris to Naples over the course of two weeks in September (probably renting a car to get from Florence to Sorrento or so). We want to go through the alps rather than just straight south from Paris. Tentative schedule is fly into Paris- take trains to Saverne-Lucerne-Como-Venice-Florence (pick up a car in Florence)-Spello-Orvieto-Sorrento (return car) -Capri-Napoli to fly out. Any recommendations that I've missed in between? Or any hotels/ restaurants that we simply must have (I'm a restauranteur from San Francisco)? I plan to book hotels; do we need to book reservations for trains as well? Thanks for your advice!

I think you've missed that is entirely too much travel with only two weeks. You need to plot your days out so you can see just how much time you will be on transportation.
Day 1 - Depart

Day 2 - Arrive Paris (you'll be tired so don't plan much)
Day 3 - Paris
Day 4 - Paris
Day 5 - Saverne (why Saverne?)
Day 6 - Lucerne
Day 7 - Lucerne
Day 8 - Como
Day 9 - Como
Day 10 - Venice
Day 11 - Venice
Day 12 - Venice
Day 13 - Florence
Day 14 - You are out of time. Fly home.
Paris and Naples/Capri are fine - but in two weeks you don;t have time to stop in 5 other places in between. IMHO in 2 weeks you should stay in 4 cities/hotels max - other wise you will spend the buld of your time in transit, not actually seeing/doing anything.
And while taking a train thruogh the Alps can be interesting - you can do that in one day. If yuo actually want to VISIT the area you need to spend several days (in Luceren or one of hte smaller towns in the Berner Oberland for choice).
You really need to make some choices - or yuo may find you have spent a lot of time and money on a tour of the train stations of europe.
