I would definitely take the train. You can get up and move around; pack a picnic and relax. Buses are so confining.
Prague to Vienna by train is around 4hrs40mins, by bus about 5hrs15mins. The train is more expensive than the bus so it may be a tradeoff between price and comfort - that's up to you!
