We will spend time in both Berlin and Rothenburg. Is the Topography of Terror and Crime and Punichment Museum similiar. We are trying to decide if we want to do both and if not, which one. Thanks for your input.

You can easily look up each exhibit. The Topography of Terror in Berlin chronicles Nazi history in an outdoor exhibit at former Gestapo and SS site, which happened to parallel right next to one of the remaining section of the wall.
The (Medieval) Crime and Punishment Museum in Rothenburg displays how people were tortured in medieval period. Completely different time frame.
In Berlin, there are many sites related to the Nazi history, the history of divided Berlin, and the story of the Jewish people in Germany. I visited one or more sites from each of these categories.

If you haven't already, you may also want to consider the Checkpoint Charlie museum in Berlin and in particular the display of escape methods used during the Wall's existence.
