Normally, I would suggest going by train instead of car since all your destinations are well served by the Swiss rail system. However, because you have children in tow, a car may simply be easier (and possibly cheaper given your number).
I would skip Zurich and add the day to your stay in the mountains, especially if the weather is good.

Hi Mahw,
I think, even with children, your trip will be easier with a car.
Luzern is an ancient big city, not designed for car traffic. A car will just be a big hassle as you try to maneuver winding streets and dodge other traffic, busses, trolleys, and pedestrians. Parking will be expensive and may be difficult to find.
Geneva, the same -- an ancient big city that will cause more hassle than it's worth to drive into and through.
Arriving and departing by train is a real snap, in contrast. You arrive at the city center, and you can hop into a taxi to whisk you to your hotel. Much simpler.
Mürren and Wengen are car-free mountain towns, so you won't be able to drive to them or in them. You'll need to keep your car in the (paid) parking lot in Lauterbrunnen while you take the train or cable car up to the villages.
I really think you'll have more fun and be freer if you use the great train system. Your children won't be stuck inside a small space but will be able to roam the train aisles, visit the bistro car, etc. Some trains even have wagons specially designed for children, with games and toys in them. Your children may even make some new friends!
Have fun as you plan!

With just five nights I would not stay in Zurich. Trains are so much easier in this area. I think kids of any age would enjoy it more. Pick one place to stay and make daily train trips to desired villages. We found Lauterbrunnen very easy for this. You can rent a chalet with plenty of room and there is also a hostel/cabins there-maybe they will rent to a family? It was near our rental and looked ok. Also there was a fast food type grill which our kids utilized while we went to the few restaurants in town for dinner.

We are staying in Lucerne at the Waldstaetterhof and using their car park for 19CH a night. If you're still interested in being in Lucerne with a car, I would suggest a hotel like that one that has a car park.
