Believe me, they won't be bored at the Vasa Museum!
Another possibility might be Skansen, a large open-air museum. www.skansen.se
The Gold Room at the Historiska Museet (Museum of National Antiquities) is pretty cool too. www.historiska.se

My son was 12 when we were in Sweden. The Vasa is small enough and hands on enough to be extremely enjoyable for your boys -- my son thought it was terrific. It's especially fun because you take a ferry to Djurgarden, where it's located. From there, you can explore Skansen, an outdoor folk museum (I think it's more like a farm. My son liked it, but my husband was bored by it. Around that area is an amusement park with decent carnival rides. Other things to do are to walk around Gamla Stan (the old town) after seeing the changing of the guard at the royal palace, which is more like a military parade. Another thing, because you'll be there in summer is heading over to the Kingsgarten, where in summer, they have a lot of music festivals on a stage (Scandinavian rock bands, mostly). Always good for a laugh!
You'll be there at a time when the sun almost does not set: at 11 p.m. you can still see color in the sky, and getting up at 3 a.m. to see the summer dawn is an incredible sight -- I don't know what it is about the color of the sky, but it becomes this midnight blue that is so magical, it's kind of worth just staying up the whole night and watching the sky change colors.
Now if they all get really super bored (not much of a chance in that, but . . .) you might consider taking an overnight ferry trip to Helsinki. Those big, cheap boats travel through some gorgeous territory. While you drink cocktails on deck and watch the almost midnight sun, the kids can have drinks that light up and sing karaoke in the bar area where the ship's cruise director constantly steals the microphone, where everyone sings in 3 languages. It's a hoot. There's also a decent sized pool and spa on board.

Last year we took our 12 year old son to Stockholm. I need to be there for work a lot, and so, because it was summer, we decided to go as a family. I could work mornings, and afternoons would be for fun stuff, with a day trip to the island of Grinda for some picknicking. My son is rollercoaster obsessed, so Gröna Lund was a must. The free fall tower is the most thrilling ride, there's one other rollercoaster that's good, the rest is of average quality. But it is a gorgeous place, with the best views any amusement park can offer. Other things we did: swimming in Eriksdalbadet in Södermalm. Also, if your boys are into skateboarding, let them bring their boards. There's a terrific indoor skatepark in Södermalm and many ramps and quarterpipes throughout the city, even in rather posh Ostermalm, where we were staying. The trip to Grinda, on the high speed ferry was also something he liked.
