Suggestions for summer 38 night itinerary with kids and a mom in tow?

I am eagerly planning a long trip for summer 2017 with my husband, 9 & 11 year old daughters, and 65 year old mom. We already have airfare into Munich and out of Geneva. (It's complicated and involves using miles.) My big goals for this trip are to see parts of Spain and Portugal - two countries we've never visited. Our family has taken two long trips to Europe in 2011 and 2014. In both cases, we travelled by car (picked up a foreign delivery BMW in Munich) and especially enjoy small guesthouses, pensions, or apartments. I try to aim for 100 Euro per night for accommodations. I only have the German hotels reserved at this point. Here's what I'm thinking:

Munich, 3 nights, pick up car.
Bamburg area, 2 nights,
Frankfurt area, 4 nights (visiting family)
Black Forest, Gutach, 3 nights
Amboise in Loire Valley, 3 nights
San Sebastian, Spain, 3 nights
Salamanca, 2 nights
Nazare, Portugal, 2 nights
Lisbon, 4 nights
Segovia, 3 nights
Zaragoza, 2 nights
Barcelona, 4 nights
Carcassonne, 2 nights
Geneva, 1 night

I'm worried that I have too many large cities. I love cities but also appreciate small villages. We do enjoy eating local food, seeing amazing architecture, walking lots and exploring. Not so much into museums. Any small charming villages that I could substitute for a larger town? We already have a considerable amount of driving so I don't want to add hours in the car. Please let me know if I'm missing something or have overlooked some obstacle or fabulous attraction. Thank you!
