Shuttle service from Munich to Prague
I will be traveling from Munich to Prague next month with a group of 4 and am confused with the different options on how to do so. Some reviews say take the bus, some say that the train is the best option. I also found a website that offers door to door service where a van driver will pick you up from your hotel and drive you from Munich to Prague and will stop by tourist attractions if you choose that option. Any thoughts on traveling this way? This makes me nervous because it seems too easy and straight forward. I have tried to find reviews on these services but no luck. Any thoughts on this type of transportation?

My thoughts are a private driver would be great if the cost is comparable to bus, hard for me to believe it would be, but I've never done that. Why don't you ask about a service so someone can comment if you have one picked out? What do they charge?
Who told you the train was the best option? I suppose if you hate buses but there are not very many direct trains on that route (there are 1-2 per day) and the trip takes longer than the bus, even with a direct train. It costs more, also, sometimes up to 4x more. You can get a bus ticket for about 20 euro. There are numerous bus options throughout the day, several that are direct and take 5 hrs or a bit less (Flixbus).

The IC bus provides direct service between Munich and Prague in less than 5 hours.

You can save on the bus trip by pre-booking your seats in advance.
What exactly is your concern about using one of these options? It's the standard way of getting there outside of using the car for 99% of travelers.
In what way does the private shuttle compete favorably? Is it faster? Cheaper?

Well door to door - can stop at sights along way - no dealing with baggage, etc
This makes me nervous because it seems too easy and straight forward.>

There are four direct trains a day, an excellent choice, far more civilised than a cramped long-distance bus on an ugly modern motorway.
This December, Munich-Prague train service is due to increase to 7 trains a day.
The two afternoon Czech trains are the best ones to take, with comfortable air-conditioned Czech EuroCity cars with power sockets and free WiFi whilst in the Czech republic, and a bistro car serving hot dishes on proper china and draught beer in ice cold glass tankards while the Bohemian farmland and forest roll past your window. Now THAT'S civilised!

If using a private driver, I'd want confirmation on the size of the vehicle. Four people + driver + luggage in too small of a vehicle for 4-5 hours would be torture for me. A van sounds good unless the company intends to fill it to capacity, pile in the luggage, and then you end up in the middle seat in the last row.
FWIW, if I had to choose between a bus for 5 hours or a train for 6 hours, I'd choose the train. IMO, it's more comfortable, has better seating for a group to converse, etc.
