You can train to Tiburtina to catch the bus or train to Siena. Travel time will be about the same, but the train will involve several changes and drop you at the edge of Siena instead of the center.

The Leonardo express will take you to Termini (TE on the schedule) the FR1 will take you to Tiburtina (TIB on the train schedule) at about half the cost of the express The bus station is across the street from the Tiburtina train station.

As mentioned the train station in Siena is about 2km from the center while the bus station is in town, Piazza Gramsci.
