Have you booked a hotel in le Cinque Terre yet? They might be the best people to answer this question, or offer an alternative to La Spezia. If you are specifically looking for a locked garage or some other guarded facility, tell them so.
Or I would call your car rental company and ask them to help you find a parking lot in La Spezia (presumably they don't want the car stolen) or call Avis in La Spezia.
Finally, if none of these people have an answer for you, then I would contact one of the larger hotels in La Spezia and ask them if they have secure parking that is available to non-guests.
Whomever you talk to, tell them you need to avoid the ZTL in La Spezia, so ask for directions to the parking lot. Also try to find a map on the internet of La Spezia's ZTLs so you know where they are.

All good logical advice from Sandralist.
Another alternative may be to drop off your car in La Spezia and start a new hire when you get back from Cinque Terre. If you have to pay for 3 days parking then you can factor this in to the overall calculation.

You can park in the new facility under the Centrale train station, but it's about 14E per day. There's a free lot about a 20 minute walk from the station at Piazza d'Armi. Look at this article:
