If you are travelling with a family or several people or are staying say, more than 5/6 nights an apartment makes sense, otherwise I would stay in a hotel. I don't think it's always the best choice but it does make sense in certain circumstances.

Personally I would not worry about the area around Southwark. there isn't anywhere in London where it's rough or dangerous, well not where tourists usually venture. To me it seems a good location, close-ish to Waterloo, near Southwark tube, near the river - what are the concerns about the area?

Nothing to worry about in the Southwark option - there are a number of hotels along that part of Southwark St (a Mercure for one). It is a main road, but I assume they will be properly soundproofed; and it isn't over-endowed with charming (let alone "quaint") neighbourhood restaurants and the like, being primarily a business/light industrial area until fairly recently. But there are plenty of options round on the riverside, it's reasonably close to the tube, and bus RV1 runs past the front door:

The Old Street hotel is in a similar sort of area, though slightly more scruffy and arty/alternative, and further away from the centre and the kinds of things most visitors want to see.

Agree the Southwark location will be fine. It's convenient to the river and transport options.
