I pretty much have my 6 day itinerary for London planned. However, I need to know if the following scenario is doable. It will be a Saturday and I was wanting to go to Portobello market in the morning and then around noon head to Windsor Castle by train and spend the afternoon there and then head back as I have tickets to the Ceremony of the Keys at London Tower that night.

That is totally doable -- but it will bee a very long day.
If it was me, I'd head to Portobello Rd early - like 8:30-ish (9AM at the latest) and then catch the train by around 10:30.
get back into London by 6-ish so you have time to return to the hotel if needed and a leisurely dinner.
