I will be staying with a friend in Prague for a week, and would like to day one overnight trip (by rail) so am considering Budapest or Vienna. I haven't been to either city yet. How far is it by rail to get to either city, how much does it cost? Any thoughts?

I don't know whether there are overnight trains per se. The ride between Prague and Vienna is about 4 hours and between Vienna and Budapest is about 3 hours if my memory serves me.
look at www.bahn.de for times and fares.
