You have listed 6 cities in 10 days. When you take off the 4 days (total) it will take you to get from one place to another that gives you 6 days total - 1 per city - to see anything. So we can;t reco that you spend 3 days in Prague (yes, necessary IMHO) - you don't have them.
Suggest you sit down and make a list of the total days of your trip, the place you will be each day and the time it will take to get from one to another by train. (Go to bahn.de for train schedules for all of europe.)
I think you will be very surprised.
As for where to stay - you don;t give a budget - but for what I'm assuming is 10 students you should be looking at hostels and booking early - since rooms at the better/more convenient ones can sell out.

wow, ten days so 9 nights.
Berlin (Germany) big city very exciting
warsaw (poland), small city dull as ditchwater
Prague(Czech Rep.), tourist heaven and prices to match
Bratislava (Slovakia), a little dull
Budapest (Hungary), fantastic town lots of tourists and place to hang
Vienna (Austria). Very posh old small city not great but ok
I'd drop Warsaw which means you can stay more nights in one of the others.
Rough Guide or http://www.euro-backpacker.com/ i'd also dig out Palenque as he covers a lot of this very well
