Places to visit during a semester in Spain
I am leaving to study abroad in Granada, Spain in about a month. For someone who has never been to Spain, but who has quite a bit of time to explore the country, what are the must-see destinations? I'm definitely interested in both day trips and weekend trips, leaving from Granada. What are the best ways to get around Spain? Is it easier to fly between cities, or are the bus/train tickets cheap enough to justify the extra time?

Flying can be easy, trains from Granada are not easy, but buses lead to the nearest station where high-speed trains (Madrid-Malage) stop.
Buses (Alsa) are in widespread use.
Trains are at www.renfe.es
Sounds like you need to get a good guidebook from the library - there are way too many targets and techniques to summarize in a few posts.

Bus and train tickets are cheap enough in Spain that they are worth it but Granada is not the most central location, unfortunately, and the train line is a problem, as noted. Bus can work in Andalucia, though, so I'd look at that. I think ALSA probably serves that area a lot. www.alsa.es
you probably know the major areas for tourism: Madrid, Toledo, Barcelona, Seville, Cordoba, Malaga, San Sebastian. Then you can get into smaller ones.
I also agree reviewing a general guidebook about the country will serve you well and help you get ideas of what appeals and the various parts of the country. Fodors' guidebook to Spain is excellent IMO, one of their best, whoever that editor is.
