I can think of three "major" routings, based on places worth stopping overnight;
- Salzburg, Passau, and then Cesky Krumlov (8 hours)
- Regensburg, and then Cesky Krumlov ( 7 hours)
- Some combination of Nurnberg, Bamberg, Bayreuth and Karlovy Vary (7 hours)
The last one gives you the most to see. The times noted are driving times hitting each city listed. Those times will vary if you are taking the train, especially routing through Cesky Krumlov.
I would rate Bamberg and Cesky Krumlov the highest, but they are on different routes and hitting them both would involve a fair bit of acktracking.
