Our 1st time to visit the Baltic area + Northern Europe....NEED YOUR ADVICE!!
We are planning to visit the capital of Lithuania, Latvia, Estonia plus Helsinki and Stockholm in this summer. The trip could be lasted for 13 full days. How many nights should we spend in each of the city? Besides, is it possible to include visiting St. Petersburg in our itinerary? Should we go there from Tallin? What is the means of transport and how long does it take? And if there any transport from St. Petersburg to Helsinki then? I assume we could either start from Vilnius -> Riga -> Tallin -> St.Petersburg/Helsinki -> Stockholm or vice versa, right? Please advice. Thank you all in advance!!

You can find good information about St. Petersburg on the cruise forum. But, if you include that in your itinerary you are going to have to get Russian visas. Unless you have personal access to a Russian Consulate, that will add about $200 a person to your costs.
There is good ferry service between all the cities on your itinerary and a link to an alliance of Baltic ports on cruisecritic.com.

Sounds a bit much to me. You have less than two weeks. Unless you fly, of course. A bus from Vilnius to Riga is about 5 hours, Riga-Tallinn the same. On a fast catamaran it is only 1,5 hours Tallinn-Helsinki, but slow boat takes 4 hours. Train Helsinki-St. Petersburg is 5,5 hours, and a boat Helsinki-Stockholm takes 12 hours.
And St. Petersburg alone takes easily at least 5 days. How about trying a little smaller area and seeing also something else, not just the capitals.

You already have 5 cities in only 13 days - which is really rushing around a lot. I would never consider adding another - and if it was me I would remove one.
If you prefer St Pet - then go there and take away a couple of the others. IMHO St Pet and Stockholm each require at least 4 days to really see much (and that means staying there 5 nights - since you can;t count the day you arrive).

If you have that much time consider this: 2 full days in Vilnius. One day split between Trakai and Kaunas (overnight in Kaunas). Early next morning go to Kliepeda for lunch and head down to Nida, stay over night, drive to Palanga and then to Riga and then go from there, cant advise on the rest though...
If you think its too much then dont do either the trakai/kaunas segment or dont bother with Nida (both well worth it though)

Yes. But it is an overnight ferry. Silja Lines runs the most magnificent huge ships with a grand buffet and entertainment. I've done this several times and look forward to the next.

To find a variety of flight options, check out www.harefares.com as it lets you choose multiple origin and destination airports and then returns all the cheap airlines that fly those routes.
