Need help with Itinerary: 12-day Honeymoon (Rome/Florence/Tuscany/Venice)

Hello everyone. Yet another honeymooner seeking itinerary advice about Italy. We are going there early March 2014, aiming for about 12 days. We likely have to fly in and out of Rome because open-jaw tickets are disproportionately more expensive.

I've done my due diligence on other Italian honeymoon threads and come up with a tentative itinerary. Have some questions, would appreciate any advice.

28 Feb - Fly into Rome
1 Mar - Take morning train from Rome to Florence. Arrive in Florence by noon.
2 Mar - Explore Florence
3 Mar - Explore Siena
4 Mar - Explore Pisa [any other suggestions?]
5 Mar - Take train to Venice. Arrive in Venice by noon.
6 Mar - Explore Venice
7 - 8 Mar - [Good day trips around Venice: Murano/Burano/Verona?]
9 Mar - Fly from Venice to Rome
10 Mar - Explore Rome
11 Mar - Depart Rome

Questions:
1) Itinerary:
- Should we stay in Siena or day-trip there from Florence?
- Any other suggestions for day-trip in Tuscany besides Pisa?
- What are two ideal day-trip destinations from Venice?
- Is it worth carving out some time to go from Rome to Sorrento and Positano on the Amalfi Coast at this time of year?

2) Weather: I know the weather in early March is notoriously fickle. Is there any place on this itinerary that will be completely ruined by wet weather?

3) Transport: We do not intend to rent a car. Is it possible to travel around by train/bus only?

4) Things to do: We are not museum or church-visiting types (sacrilegious, I know!) and prefer gorgeous natural scenery or grand Old World architecture, any suggested places to visit? We both want to avoid crowded places.

5) Scenery: We already live by the beach at home, so not really into beaches -- although we would like to visit a seaside town and countryside beauty.

6) Lodging: We prefer smaller boutique places that are clean, pleasant and affordable. Suggestions greatly appreciated.

7) Budget: We'd like it to be romantic without being too pricey!
