Need advice planning itinerary for Switzerland/Alsace Lorraine vacation

My DH and I are planning to visit Switzerland and then Alsace Lorraine area June 30 to July 20. We will be flying in and out of Mulhouse Basel Airport and leasing a car. This is our first time in this area and want to experience the best the area has to offer. After reading many travel books, everything sounds so beautiful it's hard to decide what we should make sure to see. We are flexible. If there is an area that can only be reached by train, we will hopefully find a safe place to park the car and take the train, even it's for an overnight visit. Not sure how much time to alot in each area. Lake Lucerne and the Bernese Oberland, Murren, Wengen, possibly Lausanne were some areas we would like to see but not sure where to stay. Also, wasn't sure if we should try to see both Wengen and Murren.
DH likes staying at least three or four nights in one place, if possible, so we're not wasting time checking in and out and having luggage in our car during stops on the way to the next destination. In France we would like to visit Strasbourg, Nancy, Colmar. Not sure if it's worth going to Annecy or Lyon after seeing all the other sights which may be similar.

We've always gotten such wonderful advice in the past from all you so well-informed travelers. Hope you can help us give our itinerary a little shape. Thank you so much in advance for taking the time to help us out.
