Mt. Pilatus, Schilthorn, Jungfraujoch -- which one? or all?

We can do any, all, or none of Pilatus, Schilthorn, and Jungfraujoch. We're most inclined to do Schilthorn as we'll be staying close by, but Pilatus and Jungfraujoch are options. What would you do, weather permitting, in mid June?

Background info: love mountains, first time in Switzerland, we're good hikers (though I have a bad ankle so prolonged downhill isn't great), and we have plenty of time.

Also, side question: We have Swiss Flexipasses. I know that gives us some discount on Schilthorn and Jungfraujoch, but is it possible to get some discount on Pilatus, too?
