The two in Budapest are both very well situated. We stayed at the Executive apts and loved them.
We have stayed several times at the Marriott in Vienna going through Priceline. The location is good--a short walk to St Stephen's and many restaurants. It has a pool and rooms are spacious with comfortable beds, nice linens, and lots of pillows. The buffet breakfast is nice but not included in the pl offer.
There are a few choices that qualify under Marriott points in each city. Here are our specific choices.

The EX apts are the Millenium Court in Budapest.
Vienna - I stayed at the property on Parkring along the Ringstrasse. Very nice, good concierge lounge, closer to sites than the other locations.
Budapest - I stayed at the Marriott (not the Exec apts.) on the Danube. Great location and views! Very nice hotel (other than the 'ladies of the evening' hanging around but they didn't cause me any problems... solo female traveler)
Prague - I stayed at the Renaissance which is now a Hilton or Hyatt but was directly across the street from the Marriott on V Celnici. Walked thru the Marriott lobby... very nice. The location is great, very close to Old Town Square, somewhat better situated than Longin Center.
We stayed at both the Budapest Marriott and the Vienna Marriott this past summer and enjoyed them both. As joannyc says, the views are great from the Budapest Marriott. We didn't see any "ladies of the evening". We got both of them on Priceline. Budapest was $65 a night (US) and Vienna was $105 (US) a night. But if you have points, it's even a better deal. You can't go wrong with either hotel.
I believe all the rooms at the Budapest Marriott have a view of the Danube, Castle, and Chain Bridge. But to get the best possible view, ask for one of the higher floors and as near the Chain Bridge as possible.
We stayed at the Vienna Marriott near the Parkring. I had the best weiner schnitzel ever there!

Stayed at the Marriott Prague on V Celnici in 2005. It was very nice and we loved the location - agree with comments by joannyc. Can't go wrong with this choice.
