I agree with mkingdom...go independent, hire a car. For length of stay, if you're coming from elsewhere in Europe a week is probably enough, if from US or other more distant places thats alot of flying for just one week. If you plan to visit Gozo, which you shouldn't miss! You'll need more than a week. You are allowed to take the rental car on the ferry by most companies.

I went independently except that my airfare/hotel was a package deal through Åcademic Tours; the price was much better than anything else I found for airfare.
I could certainly have stayed longer than a week, but I was able to do quite a lot in that time. It would be nice to relax on Gozo for a while...
