A female friend is planning to take the ferry from Syros to Kos on a Monday this September. It arrives at 4.40 in the morning!
Is there a risk moving about at this time in the morning? Are there always sufficient taxis to meet the boat or is it best to arrange one through the hotel? She would plan to pay for a room for Monday night so she can go straight to the hotel.
Any suggestions as to where to stay for 3/4 nights at a price of 80 - 100 a night?

We have taken four ferries in the last month in Scandanavia. There was always a taxi queue as soon as we disembarked. Your friend will not be the only one needing transportation at that hour so it should not be a problem I would think.
Arrival times depend upon where in the route from Piraeus an island lies. This is an overnight ferry to Rhodes with Kos the next to last stop. Of course there will be taxis waiting when a large ferry arrives, and some hotels will meet the ferry if they know a client is arriving on it. Check the hotel website to see if they provide this service.

There is always a lot of activity around the port when ferries arrive, and your friend will be perfectly safe. Kos a a large island, btw, with resorts stretching from Kos Town at one end to Kefalos at the other.
