Is it right to skip Vienna? where else to go?

I've been to Vienna 2x and as far as big cities go, it was OK. I'm traveling now with a college student and my 10 year old daughter and we will be coming from a week in rural Czech Republic. Hoping to go one day to Auschwitz and then head south to Vienna via Krakow or straight from Auschwitz (on a night train). We get in to Vienna early morning so we could spend the day there OR go straight to Melk. I'd like them to see the picuturesque Wachau Valley and experience a cruise. Need to be back in Prague for our flight home 5 days later so trying to prioritize - Melk, Salzburg, VIenna, Cesky Krumlov (we've seen Prague and will have a day there on the start of our trip). I'm much rather drawn to smaller towns and villages than spending my whole day trying to find one attraction in a big city.
