My wife and I are renting a car in Rome on Saturday and the following Saturday, we are driving back to Rome. This will occur in the middle of October.
We have a room at a bed and breakfast, Villa Monica, until Friday, and plan to base all our daytrips from this location. We can extend our stay for an additional night. The B&B owner cwill drive you to bus and train connections.
My first question is whether we should keep our rental car for the purpose of touring the Amalfi Coast, and if so, can we do this in a day? The second question is whether we should stay the extra night in Sorrento.
From there on, we plan to spend a couple of days in Napoli, just to see the Archaeological Museum and the Capodimonte. (We expect to spend most of one day to see the archaeological museum, and see the city, and the Capodimonte and its park on the second day.) Of course, we want to walk through the Spaccanapoli. All of this will be done on foot, the metro or the bus.
We like history and art and that's why we expect to spend a good amount of time in the museums. We are not big on shopping, but we like to see the sights.
We have seen lots of Italian churches, but, what are the "must sees" that we have missed in Napoli?
If the weather has cooled, we might hike to the top of Mt. Vesuvius for the view.
We will probably spend a day each at Herculaneum and Pompeii, and a day at or around Capri.
It seems that once we are in the area, we should stay the extra night, until the following Saturday, to go home. Correct?
Lastly, we have a fair amount of luggage, and so we might rent another car to get back to Rome.

Did you intend to book somewhere so far out of town? In Oct. it will be getting dark early so you will be driving those twisty roads every night after dinner.
Staying so far out, you will need to keep your car the entire time on the coast. I would not drive in Naples.
Yes, it might be a good idea that you spend the last night in Sorrento, given that your flight leaves in the afternoon or evening. On New Year's Day of 2010 we were in Vico Equense (a town close to Sorrento), and our flight left at noon from Rome. We had to leave from Sorrento coast so early in the morning, to ensure and put our mind at rest that we arrive well on time - you never know what traffic jams or road accidents you might encounter on the way that slows down the driving, plus you have to make time allowance to deposit back car at rental office and to check-in.
Regarding car rental - maybe you can pick up car in Naples after your visit there, and travel to Sorrento/AC from there, and either return car in Naples and take train to Rome, or deposit back car in Rome airport prior to taking flight back home. I would do the latter, since it is an easy trip from Naples to Rome Fiumicino airport. If you do not want to risk driving on the same day of your flight, then spend your last night at a hotel close to the airport, or at a hotel on the port of Fiumicino - still close to airport but at the same time a nice location.

You can definitely drive the Amalfi coast drive in a single day, with a stop for lunch and exploration. You can either drive to the town of Amalfi and turn around and come back (that is the most scenic part of the drive), or carry on toward Salerno, and then take the highway back to Sorrento.
Although you won't want a car for Napoli, if you have a lot of luggage and will need a car to get back to the Rome airport, you might as well keep the car. You might especially want to make more than one trip to the area of Pompei/Vesuvius, rather than do it all in one day.
I like the location of your hotel. It is pretty up there.
