Take one of the frequent car ferries to Eceabat. Then either a tour or a taxi if you are not driving. There is also the possibility of a minibus "dolmus" if you are willing to walk a bit more.
The town of Gelibolu is not close to the battlefields.
If you stay 2 nights in Çanakkale (or Eceabat), you hotel could probably set you up with a day tour of both Gallipoli and Troy.
