Honeymoon cruise + Rome

Hi! We're planning a honeymoon trip in June and as I know very little about this region, I thought I'd come to the experts.
We're looking at cruises that include Civitavecchia, Livorno, Cannes, Marseille, Barcelona & Naples. I see the cruise leaves from port an hour+ away from Rome. Wondering if there's a cute place between Rome and port to spend the evening/night?
We'd like to spend 3 or 4 days in Rome as well and looking at hotel options/regions. I'll do more research on the fodors forums but please advise if this is something you're knowledgeable on.
We're interested in Vatican but no idea yet out to get the most out that trip?
Also, would you recommend staying somewhere further out for quiet and bussing into the city or stay in the midst. It just looks a little chaotic and since it's honeymoon, I'd like for it to be romantic and a bit more authentic.

Fiance is excited for historic aspect. I'm excited to see so many pieces I studied in art history classes many years ago. Day at vatican? Day at colosseum? ART day/condensed art day??
