I think a lot has been written on this subject, which we would rehash here without adding anything new.
If you are in Munich for 6 days, you might consider a visit to some sites out of the central city, such as Neuschwanstein and Salzburg. Salzburg is on the way to Vienna, and you might consider a night's stopover there to take a look at some of the old town sights.

I suggest looking outside of Munich for some of your visit because I am not sure what you would find to occupy your time there for 6 full days unless you are visiting people you know.

Of course that depends on who is doing the visiting.

The best part of going to those cities is you get a chance to spend time in the Bavarian castle country and the Salzkammergut region of Austria. I would plan half of my time outside the cities, staying in Oberammergau and St. Gilgen.

Munich has some world class art museums. The city historical museum is also interesting. The Amalienburg should be seen. If you get tired of beer and beer halls, there is a wine hall tucked in the royal palace that has a good choice of wines with food.

But Vienna is a more important art city, so I would switch the times. 4 days in Munich, 6 days in Vienna.

I think I would pick a smaller town to stay in at least one night. Hallstadt is beautiful, Durnstein another suggestion...
