Help needed: daytrip to Milan

We will be spending a week in Menaggio on lake Como at the end of July. I am trying to decide whether to take a day trip to Milan, mostly to see the Last Supper. It will involve a ferry and a trainride and will eat up most of the day. If we do go, I believe I should make an advance booking for the Last Supper. Does this work well, or do you still spend hours in a queue? Please, anybody who did this recently, give advice!
If we do go, is there anything else in Milan we should absolutely not miss? We will then be coming from Rome and Venice, so we will probably be sated with churches. Anything else, especially something away from the usual tourist attractions could be very nice. Any suggestions please?
