greece ideas/itinerary

the wife and i are head to Greece 9/22- 10/5. my wife is half Greek and fluent and has been there several times but it will be my first time.

1) we are flying into Athens and planning on staying a few nights there. any ideas on to dos and lodging. we prefer renting apartments if possible.

2) we would like to see Crete as a leg of the trip and i have heard the southern coast is where to be. any ideas for Crete? how about transportation from athens to crete.

3) island hopping - we thought about santorini but does anyone have opinions about milos, kea, folegandros??? lodging? transportation.
