Best way seems to be to take a train to San Sebastian-Donosta and then take a bus from there to Bilbao - much faster than round-about rail only routes.
You can take a PESA bus from Bayonne or Biarritz to Bilbao. The buses are large and comfy; I took one to San Sebastian from Bayonne recently, and another from Sanse to Bilbao.
