Hello,
My fiance and I are planning our honeymoon to Europe for this November. So far-- the plan is to fly into Paris (3 days), then to Rome (3 days), then to Budapest (3days). Our last destination will be Amsterdam-- but we really want to see Germany too. So our dilemma is-- which German city should we choose to stay in (3 nights)? We both want to see Munich, but we are really unsure if this would be the best option.

If your idea of the Germany you want to see trends toward the easygoing, Bavarian countryside and mountains, then Munich is probably your best choice as it is the capital of Bavaria and, while a big city, afford you the opportunity to see some of the Bavaria you associate with Germany.
Many are going to suggest that you try something a little smaller, since you will have been flying to and from major metropolises. If you choose to consider something other than a city, Munich would be a great choice to "fly into" because there are many smaller options within an easy 2 hours. There are also many options close to Frankfurt, in and around the Rhine and Mosel river valleys, if your German interests lean that way.
I think, for the most part, that Munich and Bavaria, are probably the best introduction to Germany if you have limited time.
Arimis gave a good response. I hope you realize that November is not the best time of the year to visit Budapest, Germany, or Amsterdam... If you do choose Munich, you could visit the castles around Fussen as a day trip.
Stay in Regensburg. Do a daytrip to Passau and a bier run to Bamberg. Landshut is also supposed to be really nice - - I've never been there though.
Not sure where you are from - but be sure to pack appropriately for fall weather - which can be winter if you head through the mountains. Definitely need multiple layers, a sturdy folding umbrellas and two pairs of waterproof shoes/boots. (Assume weather will be like NYC or Boston at that time of year - definitely quite chilly at night.
Munich is fine and you can do day trips from their - although I prefer Linderhof and Nymphenberg to Neuschwanstein.
Thank you all for the helpful advice. I'm from Florida so just about any actual winter will be chilly to me! We're actually really looking forward to seeing Europe during this time of the year.
