geneva (chamonix) to salzburg, prague and finally budapest

I am flying into Geneva, going to Chamonix, then have to travel to eastern europe for 12 days to see the 3 countries. Thinking of hiking in Salzburg, visiting Prague then Budapest where I depaart from, Vienna maybe since trains go by there. Suggestions on travel modalities, go direct or cruise maybe up the Glacier express to Austrian border of Austria and taking East Europe pass? What sequence would you visit these cities? Go to Prague and come down or the other way around?
